On any camera, those controls affect the light meter, and the light meter only, regardless of exposure mode. When the exposure mode allows the camera to set the exposure the alterations to the meter affect the exposure. When the camera is in manual, the alterations to the meter affect the camera's "opinion" as to whether your manual settings are correct or not.

If you are using the camera's built in meter to guide your choice of manual settings, the EV comp and metering mode choice will influence the guidance you get. If you are ignoring the camera's meter, or you camera doesn't provide any over/under exposure indication when on manual, then the EV comp and metering mode settings are of no impact.
