I know the smart thing to do would be to call Canon, but I thought I'd see if any of you guys have run into something similar.
I'm getting the error on my XT, but it's only very occasionally, and I've only seen it with my 50mm f/1.8 mounted. I get it far more often when I'm using burst mode after several shots, but even then it's not on a "reproduce on the spot" basis.
If it's just the lens, I'm really not concerned (it's a $70 lens that I've gotten a couple thousand pictures out of, so it's practically disposable). If it's my shutter, or some other problem with the body, I still have a few months left in my warranty.
Experiences anyone?
I would try cleaning your contacts between the lens and the body. If the body is getting a miscommunication from the lens it will get an Err99.

The Err99 mostly shows of when there is a problem with the electrical signals between the camera and the lens (involving the camera to tell the lens to close it's aperture).
So most probably for some reason the electrical signal between that lens and the camera is not totally right (impedance stuff and such). It can be caused by just plain wrong signal levels (like with old Sigma lenses that always will give Err99 when trying to close the aperture, which only a "re-chipping" by Sigma will cure), a slight crack in the lens electrical contacts, or just dirty lens contacts that inhibit conduction.
So, first try to clean the lens contacts and see if that cures the symptoms.

I experienced Err99 with my EOS 20D with a couple lenses. I didn't have that many Canon lenses, so I found this particularly annoying. I guess I should have just tossed all my third-party glass and stuck with only what Canon offers. No sense trying any different, right? Yeah, they see it that way, too.

Actually, neither of my Sigma lenses have produced the error. Just the Canon 50mm.
The contacts aren't visibly dirty on the lens (or body for that matter), but I'll see if it still does it after a cleaning. Thanks guys.
