Congratulations on your first DSLR. After a while, you will wish you had never bought it - so you could buy one again and have that same feeling :-)
It's likely the Magic Lantern guide would explain the Nikon manual in a bit more detail.
There are many books on digital photography or general photography. I would check out the local bookstore and browse a few to find one that matches your level and interest. Understanding Exposure is pretty low on my list as even the "updated version" is showing its age. It has about four pages of useful exposure info accompanied by many nice photos. Not much bang for the buck. Send me a check for $10 and your address and I'll send you my copy:-)

Have fun! I know I didn't do a whole lot of shooting right off when I first got mine. Took a little while for the awe to wear off.:p
It is a kind of steep learning curve, but just keep at it and you'll surprise yourself. I found the Nikon manual itself to be pretty informative. As for the rest, go to your local (large) bookstore and browse. There is more than one how-to for the D40 out, they're worth picking up to get you going quicker.
