I've testing these 2 shots on tripod using manual and auto mode on S9000 with very low light scene.
Both setting as
iso:1600
shutter: 1/60 F3.8
w/b: auto
my question is why the first pic (auto) is brighter than the second one (manual)?

I can't tell from the exif data, but is it possible that your flash compensation was up, whether by the camera or you? Sometimes when you switch settings on the camera the last setting will stick, so a while back you may have been shooting auto mode and turned up your flash or maybe manual mode and turned down your flash. In other words, with this example you may have taken the picture in auto mode with the flash was turned up to f/+1 or f/+2. Then when you switched to manual you used the same aperture and shutter speed as auto, but the flash compensation was set to f/+0 or even f/-1. Other than that possibility I have no other explanation

From the exif data, the darker image has a brightness value of -6.42, while the lighter image has a brightness value of -5.47.
I would guess that this must have something to do with exposure compensation.
